A directory is the entire collection of categories eg

A category is a section of a directory eg
http://www.dmoz.org/Regional
(Categories may be broken up into sub categories and sub-sub categories eg
http://www.dmoz.org/Regional/Asia/India )
A site is a collection of information placed on the net by a person/company.
A domain is a name that points to the highest level of a specific physical location information is stored on.
So a directory is not a category. and a site is not a domain (although sometimes they may be identical they are not always)
Seperate sites on the same domain might be listed (think geocities sites, or the hosting from an ISP in the form
www.ispname/~username) Seperate pages of the same site would not.
Without knowing exactly what you are asking it's hard to be specific, but basically you should never suggest 2 sections/pages of the same site to the same category. In fact you should only ever suggest the root url (the main entry) of the site once to the single best category you can identify. Suggesting more than 1 to the same category is spamming.
